Context is:
an IQ file that is being synced via two machines -- desktop & laptop.
Desktop left running overnight, IQ file is open
Some changes made to IQ file on laptop.
Two emails sent to IQ (one from laptop shortly before it was hibernated)
Laptop hibernated.
=> When I return to desktop and AltTab to open IQ file, I see notification that two emails downloaded, but also get notification that Dropbox version is more up-to-date, so I click on Update (or whatever that dialogue says).
My emails are gone after the sync.
Clicking check emails gets nothing as they already downloaded once.
=> it appeared that the emails were just downloaded before I synced, ie when IQ got focus. This maybe not the case, might be just that the notification only pops up when IQ gets focus? (The emails were sent over 12 hours ago). Check emails is currently set to 300 seconds on both machines.
=> then there's the problem as described:
emails downloaded to the older file which then requests a sync with the file which does not have the emails. So emails 'lost' on syncing. The only way around this I can see is to set check emails to manual.
EDIT// removed the idea that the laptop file was not downloading mails: mails was sent shortly before machine closed down.

I will add a mention to the Dropbox page (explaining relelvance)
if email is checked often, there is the possibility that email is imported to the older file before you get the chance to sync/overwrite it with the newer one.
